You mean that your users do not want to follow all steps required in AX because they consider them partly superflous?
If this is the case you can either train (force) them to use the standard process or think about a modification that processes those steps in an automated way for them.
Training and trying to convince them is the better option in my opinion.
Probably just emphasize the dependencies and the importance of the whole process and all required steps to make it work.
